Common misconceptions about DNA methylation
DNA methylation is an epigenetic mark, not a fixed genetic trait. This article addresses frequent misconceptions, summarising research on its roles in health and disease, with clear notes on model systems.
What DNA methylation is
DNA methylation is the covalent addition of a methyl group to the 5-carbon position of cytosine, predominantly within CpG dinucleotides, forming 5-methylcytosine (5mC). It is an epigenetic modification—heritable through cell division but not encoded in the DNA sequence itself. In mammals, it is established and maintained by DNA methyltransferases (DNMT1, DNMT3A, DNMT3B) and can be reversed by ten-eleven translocation (TET) enzymes. The modification is critical for gene regulation, genomic imprinting, X-chromosome inactivation, and suppression of transposable elements.
Research on DNA methylation spans multiple physiological and pathological contexts, including metabolic, immune, and reproductive systems. The work centres on epigenetic regulatory pathways, particularly those involving DNMT and TET enzyme families.
Research Studies
DNA methylation and partial reprogramming in mammalian tissues
An integrative secondary analysis of five publicly available DNA methylation datasets examined partial reprogramming induced by Yamanaka factors across multiple mammalian species, tissues, and cell types [2]. The study found conserved effects on the methylome, suggesting that partial reprogramming can modulate age-related epigenetic alterations. This research was conducted in animal and cell models; human applicability remains under investigation.
IFNG promoter methylation and HIV viral load
In people with HIV (PWH), DNA methylation at the IFNG promoter was quantified by bisulfite sequencing in peripheral blood mononuclear cells (PBMCs). The study included individuals with high (n=16; >5000 copies/µL), medium (n=18; 500–4999 copies/µL), or undetectable (n=18; ≤50 copies/µL) plasma HIV RNA. Differential CpG methylation correlated with viral load and transcriptional control of IFNG [5]. This human study demonstrates a link between epigenetic remodeling and immune gene regulation during viral infection.
Vipr2 gene expression and DNA methylation in a rat ADHD model
Using spontaneous hypertensive rats (SHRs), an animal model of ADHD, researchers examined mRNA expression and DNA methylation levels of the Vipr2 gene in the prefrontal cortex, nucleus accumbens, and other brain regions during early life [6]. The study aimed to clarify whether peripheral methylation findings translate to brain tissue. Results showed upregulated Vipr2 expression in the nucleus accumbens, but the relevance to human ADHD remains to be established.
DNA methylation and glucose metabolism in chronic low back pain
A clinical study is investigating whether DNA methylation and functional protein levels predict postprandial glycemic responses to standardized drinks, meals, and real-life meals in patients with chronic low back pain (CLBP) [4]. The trial builds on findings that impaired glucose metabolism is a comorbidity of CLBP and that the IGF1/GH axis plays a role in pain modulation. This ongoing human study may reveal epigenetic biomarkers for metabolic dysfunction in pain conditions.
Natural compounds as epigenetic modulators in gynaecological cancers
A review synthesised evidence on epigenetic alterations—including aberrant DNA methylation, histone modifications, and non-coding RNAs—in ovarian, cervical, and endometrial cancers, and evaluated dietary natural compounds as potential modulators [3]. The authors noted that direct evidence for modulation of m6A RNA machinery by natural compounds in these cancers is currently absent. This work highlights a knowledge gap and the need for further research.
Polyphenols and epigenetic regulation in neurodegenerative diseases
A review discussed the role of epigenetic mechanisms, including DNA methylation, in neurodegenerative diseases and the potential of natural polyphenolic compounds as neuroprotective agents [8]. The review covered oxidative stress, inflammation, and protein misfolding, but did not present original experimental data on DNA methylation changes. Most evidence in this area comes from preclinical models.
Hederagenin and DNMT1-mediated Klotho methylation in diabetic kidney disease
Preclinical research reports that hederagenin, a pentacyclic triterpenoid, attenuates renal senescence in diabetic kidney disease by inhibiting DNMT1-mediated DNA methylation of the Klotho gene [9]. This finding is from animal or cell models and has not been confirmed in human trials.
Piperlongumine derivatives and DNMT3A-mediated methylation in prostate cancer
Novel piperlongumine derivatives were synthesised and tested in prostate cancer models, showing antitumor effects via MAPK pathway activation, apoptosis induction, and reduction of DNMT3A-mediated DNA methylation [11]. This is preclinical research; clinical efficacy and safety are unknown.
Extracellular matrix genes and methylation in the mare placenta
In the mare placenta, a study evaluated gene transcription of matrix metalloproteinases (MMP2, MMP9) and their inhibitors (TIMP1) in relation to extracellular matrix collagen deposition and vascularization [10]. While DNA methylation was not directly measured, the work contributes to understanding epigenetic regulation of placental development in equine models.
sORF-encoded microproteins as emerging epigenetic regulators
A review highlights that short open reading frames (sORFs) in the human genome encode microproteins that were previously overlooked [12]. Increasing evidence suggests these microproteins may regulate physiological and disease processes, potentially interacting with epigenetic machinery. This is an emerging field with limited functional data.
