What markers track DNA methylation?
DNA methylation is tracked by locus-specific CpG methylation, global methylation surrogates such as LINE-1 and Alu, and methylation-derived epigenetic clocks. This page reviews markers used in research studies across HIV
What markers track DNA methylation?
DNA methylation is most commonly tracked by quantifying 5-methylcytosine (5-mC) at CpG dinucleotides, either at specific loci (e.g., IFNG promoter, VIPR2) or across the genome. Global surrogates include repetitive elements such as LINE-1 and Alu, while composite methylation scores—epigenetic clocks—estimate biological age from multiple CpG sites. These markers are measured by bisulfite sequencing, methylation arrays, or qPCR-based assays [2][5][6].
The work described here centres on epigenetic regulation via DNA methyltransferases (DNMTs) and ten-eleven translocation (TET) enzymes, which write and erase methylation marks, and on the interpretation of methylation patterns in disease models and human cohorts [2][3][9].
Research Studies
IFNG promoter CpG methylation and HIV viral load
In people with HIV (PWH), DNA methylation at the IFNG promoter was quantified by bisulfite sequencing in peripheral blood mononuclear cells (PBMCs). The study compared individuals with high plasma HIV RNA (>5000 copies/µL, n=16), medium (500–4999 copies/µL, n=18), and undetectable (≤50 copies/µL, n=18) viral loads. Differential CpG methylation correlated with viral load and with IFNG mRNA transcription, suggesting that promoter methylation tracks with transcriptional control in this population [5].
VIPR2 methylation and expression in a rat ADHD model
In spontaneous hypertensive rats (SHRs), an animal model of ADHD, Vipr2 mRNA expression and DNA methylation were examined in the prefrontal cortex, nucleus accumbens, and other brain regions during early life. The study reported upregulated Vipr2 expression in the nucleus accumbens, with corresponding changes in DNA methylation. These findings are animal-only and do not establish causality in humans [6].
Partial reprogramming and conserved methylome effects
An integrative secondary analysis of five publicly available DNA methylation datasets from partial reprogramming experiments—using combinations of Yamanaka factors across multiple mammalian species, tissues, and cell types—identified conserved effects on the methylome. The work supports the concept that DNA methylation patterns are modifiable by reprogramming factors and may serve as markers of biological decline [2].
Natural compounds as epigenetic modulators in gynaecological cancers
A synthesis of evidence on epigenetic alterations in ovarian, cervical, and endometrial cancers evaluated dietary and natural compounds for their ability to modulate DNA methylation, histone modifications, non-coding RNAs, and m6A RNA remodelling. The authors noted that direct evidence for natural compounds modulating m6A machinery in these cancers remains absent and is a knowledge gap. This review is based on in vitro and preclinical data [3].
Hederagenin and DNMT1-mediated Klotho methylation in diabetic kidney disease
In models of diabetic kidney disease, hederagenin—a pentacyclic triterpenoid—was reported to attenuate renal senescence by inhibiting DNMT1-mediated DNA methylation of the Klotho gene. This finding is from preclinical research and has not been confirmed in human trials [9].
Piperlongumine derivatives and DNMT3A-mediated methylation in prostate cancer
Novel piperlongumine derivatives were synthesized and tested in prostate cancer models. The compounds were reported to exert antitumor effects via MAPK pathway activation, apoptosis induction, and reduction of DNA methylation mediated by DNMT3A. This is in vitro and preclinical evidence [11].
DNA methylation and glucose metabolism in chronic low back pain
An ongoing clinical study aims to examine whether DNA methylation and functional protein levels predict postprandial glycemic responses to standardized drinks, meals, and real-life meals in patients with chronic low back pain (CLBP). The project focuses on the IGF1/GH axis and impaired glucose metabolism as a comorbidity of CLBP. Results are not yet available [4].
Polycystic ovary syndrome in type 1 diabetes: methylation as a proposed mechanism
A cross-sectional clinical study is investigating pathogenic mechanisms behind functional hyperandrogenism in women with type 1 diabetes, including a potential role for DNA methylation. The study design includes five groups of subjects and aims to uncover sex-specific factors. No results are reported yet [7].
Polyphenols and epigenetic regulation in neurodegenerative diseases
A review of natural polyphenolic compounds in neurodegenerative diseases discussed DNA methylation, histone modifications, and non-coding RNA regulation as key epigenetic mechanisms. The review highlights polyphenols as promising multi-target agents, but the evidence is largely preclinical and in vitro [8].
Mare placenta: extracellular matrix and microvascularization genes
In the mare placenta, gene transcription and expression of enzymes regulating collagen deposition (MMP2, MMP9) and their inhibitors (TIMP1) were evaluated. While this study does not focus on DNA methylation markers directly, it contributes to understanding epigenetic and transcriptional regulation in reproductive tissues. This is animal-only evidence [10].
sORF-encoded microproteins as emerging regulators
Short open reading frames (sORFs) encode microproteins that are increasingly recognized as regulators of human physiology and disease. Their relationship to DNA methylation is an emerging area of research, but direct links are not yet established. This is a review of largely in vitro and computational evidence [12].
Tirzepatide-responsive diabetes in Prader-Willi syndrome
A case report described a woman with Prader-Willi syndrome (PWS) and diabetes mellitus who responded to tirzepatide. PWS results from loss of expression of paternally inherited genes in the 15q11.2-q13 region and is characterized by hypotonia, hyperphagia, and severe obesity. While DNA methylation is not the focus, imprinting defects in this region are epigenetic in nature. This is a single case report [1].
